Deep-link directories are those which accept & list internal pages of your websites. Deep links can strengthen your website in Google’s eyes. If you’ve linked your higher order pages (eg. home page) from these inner pages (most probably you would have) those pages would be strengthened as well.

Using deep-links you can strengthen the main keywords of your site using the secondary keywords (or long tail words) used on the internal pages.
